Tough one, Pumpkinhead and C.H.U.D. are strong but other than that the are pretty much just meat sacks, so they're out. Godzilla is the biggest but the Djinn can do anything he wants and I believe the Faun is pretty powerful too. I think Godzilla would be too busy attacking the city to pay attention to the other two, so by default the Djinn & the Faun would win.

I was thinking along similar lines; Djinn would only be able to harm Godzilla if he made a wish, however, your post made me finalize on Djinn. I didn't take into account other people wishing harm upon Godzilla and I have no doubt there's a long, long list of people that would wish Godzilla harm. The Djinn and Faun.
