I think the colonist's experiments got out of hand. Maybe a loose facehugger or baby Alien. I don't imagine the facehuggers making the trip to the colony outside of the eggs. But the Aliens do going by Newt telling Ripley that they come out at night. I would guess that if the colonists didn't remove all the eggs or destroy them in testing that the Aliens removed them from that ship. They were "busy little creatures" after all.
And still with the ending of Aliens, they would have to make Ripley incompetent not to nuke that ship just to be sure. It was damaged in the original Alien and I doubt it could take the sort of blast that happened at the end of Aliens.

Ah I got ya, right, at the end of Aliens, Ripley had command of the Marine destroyer, and she would have sought out the horseshoe ship and nuked it.
It is interesting, the Co had something to do with the colonists being there -- which is weird, like going back to the days of the East Indian Tea Company.
Anyway, we know the colonist were experimenting on the Alien facehuggers. But if we take Alien/Aliens at face value, the Co only knew the Nostomo went missing, & they didn't find Ripley's escape pod for 57 yrs, and planet was colonized 20 yrs before Ripley was found. Burke sent the colonists to the ship after he heard Ripley's story.
If the Co knew about the alien before the Nostromo launched, or received transmissions from Ash or Ripley before Nostromo was destroyed, the colony appeared to have little alien research progress to show for 20 yrs. Plus, if the Co knew about the alien, as a fact, & as the chief reason to go to LV426, why wait 27 yrs before sending 'colonists' with children?
Of course Ash had orders to bring back alien life form, crew expendable, but that may have been standing orders.
