We can assume for the most part that they didn't remove the ship in Aliens during the time of Newt's family and Ripley's journey because they had to go check things out with the Space Marines. Why would they check things out if they had the ship and knew the contents?

Ah, good points. Burke wouldn't have been trying to bring the Aliens back if the Co already had the ship.
The explosion at the end of Aliens was said to be huge, and we'd have to assume the horseshoe ship was close to the colonists to infect them, so it'd probably would be destroyed. But the ship may have been a good distance, and the colonist had been exploring and brought an alien back with them. It's possible the ship could be intact, just not likely.
