It's been a while since I've seen it too. They didn't show the ship destroyed in Aliens. But you can kind of assume that the explosion might have destroyed the spaceship. Or that something was going on researching and removing the eggs from the ship since they did have multiple facehuggers at the colony. Also that Ripley would be competent enough to say we need to nuke that ship before we leave to make sure. We can assume for the most part that they didn't remove the ship in Aliens during the time of Newt's family and Ripley's journey because they had to go check things out with the Space Marines. Why would they check things out if they had the ship and knew the contents?
