Absolutely. Two that immediately spring to mind are Eraserhead and Don't Look Now. I couldn't stand either of them, and was told I just "Didn't Get It".
I like a broad range of movies from the critically acclaimed to pure schlock, so I understand the concept of having some deep-lying message in a film, or appreciating a film for pure atmosphere, but more often than not, it just isn't enough.
