Escape from LA and V for Vendetta had countries run by Christian religious fanatics. Kingdom of Heaven had Christians as the bad guys.
And any movie that has the KKK as the bad guys, because the KKK is militant Christian. The neo-Nazis in American history X were called the "Disciples of Christ" or something. That just what I can recall off the top of my head, I'm sure there are more.
